Bubba's default installation of mt-daapd seems to be slightly broken. It is supposed to be able to index .flac-files, but it doesn't. Perhaps your dpkg-packaging is missing some dependency?
This message is produced in the log file when the server starts:
Error loading plugin /usr/lib/mt-daapd/plugins/ssc-script.so: plugin declined to load
As far as I gather, the ssc-stuff is responsible for handling flac-files in mt-daapd, so this is probably a relevant log entry. ssc-script.so is there, and is readable.

it seems my bubba firefly is working fine and indexing flac files and even transcode them.
Maybe you can try to create a smart playlist including only flac files using firefly web interface.
