Reinstalling the system partition isn't that simple solution at all. One thing was that the databases are gone. They can be reconstructed from back-ups. An other thing that I found out now is that I can't log in to WordPress and OwnCloud. Files relative to password management must have been on the system partition, and are gone with the re-install.
The instructions say that "all your settings etc. will be removed, but all user data (everything under /home) is not touched".
That may be absolutely correct, but it is exactly "the settings etc." that make things in the /home/web directory work.
The passwords are the problem now. There is no log-in to either WordPress or Owncloud. WordPress is up and running but without log-in (to admin page) and commenting.
More information would be needed for to make the partial re-installing meaningful.

Part of these settings may have been pulled to /etc. I think I saw that with the Horde framework (for webmail) where Excito converted al the config folders to become symlinks to /etc/horde/<horde-app>/
Wordpress and Owncloud are not bubba distributions though, so yes chances are that all this info will have been in the database. Talking in hindsight is always easy, but I think if people plan to work with databases that can become big they should move them to the data partition anyway - if you clog up the root partition you may find that the system will stall and cannot be booted anymore.

1) I checked the database with mysqlcheck and everything is OK there. Something in B3 does that I can't log in to my WordPress or to Owncloud. The pages are there, but login is gone. What can it be? Something got broken with the EasyFind location service when I re-installed, or what else could it be? There is simply no login even when I try to install something completely new. No login takes bite. It tries half a second but doesn't get in.
2) Where is that data partition where one could have a separate instance of MySQL? It might be a good idea to separate one's own added stuff from the rest. A bit more precise instructions would be welcome, I don't know anything about computers.

1) I mean admin interface of WordPress and login to ownCloud, same problem there so it is not a WP problem. I put in the username and password and press enter, the password and username are gone instantly but there is no login to the page. All other logins are OK, admin to B3, ssh etc. I think that there maybe is a problem with EasyFind service, who knows.
2) I don't know where to check for a permissions problem. I haven't changed anything and things were working OK. After the re-install I got this problem. The problem before re-install was that passwords became "invalid" I could not log in anywhere, no ssh, no admin-page login, no nothing.

To see user who have permissions
SELECT user, host, password FROM mysql.user;
To view permissions of a specific user:
SHOW GRANTS FOR username@"%"; (where username is the username of the user you want to inspect)
And of course you should check if the user you have defined in the settings of the mentioned programs have permissions.

Well, it wasn't the database. What is in MySQL database corresponds exactly with what I have in WordPress config. WP would not be running if it didn't. The problem is that WP is up and running but I can't log in to WP admin interface and there is no login for commenting. It is not a problem with WP, ownCloud behaves the same way, no login there either. I checked the permissions, they are as before.
Something that both WP and ownCloud need for the login to function must have been lost with the re-istall, but what it is I do not know.

Also WP can work with only read only permissions in theory at least.

What are you saying here exactly? Does this mean that your password is not accepted or do you not get any password dialogue at all? Do you get a completely blank screen at any moment while working with Wordpress or Owncloud?

That sounds wrong to me. If the user/password combination is incorrect I'd expect any application to return a message that states this fact. My guess is that for some reason the parameters you send to the server don't actually reach Wordpress and it therefore responds like it is your first visit to that page. You might want to try enabling the "register globals" setting in php.ini and see if that fixes your issue.

I changed line number 691 in php.ini from Off to On and restarted Apache2, but it didn't help.

Only thing I can think of is to set error reporting to E_ALL (also in php.ini). There might be suppressed error messages that hint directly to what's going on.
